Resources for Fungal Comparative Genomics


This website is intended to provide genome annotation data for the available fungal genomes. Additional genome annotations, homology searching, and best reciprocal orthologous genes have been generated for the available species and will be made downloadable this fall. Analyses of orthologous gene relationships, gene trees, and gene structures will follow shortly.

A tree representing the phylogenetic relationships of the sequenced species is available.

Tools for gene comparisons are available. These include BLAST and extracting sub-sequence sequences from the genome.

Latest news
This server has moved from Duke to Berkeley. The webserver previously hosting this site has been shut down by the IGSP and so I've tried to migrate as much of the functionality of the old site over to the new webserver. It will take a while to make sure everything is still working so for short time Gbrowse and BLAST from old site is not going to work.

Phylogeny

The phylogenetic relationship of the sequenced genomes (not all may be present when new data is added to the system). This is a MrBayes tree for 168 orthologous proteins among the 56 genomes. Corrections to remove fast evolving sites produces the same topology. This is still an in-progress project. Click on the image for a printable PDF.

An ML tree based on protein sequence from 25 genes (25,021 characters) for 35 species. Numbers indicate bootstrap values from 100 replicates using PHYML with JTT model.

Any use of DNA sequence from this site must cite the primary centers responsible for producing the sequence, in particular work which uses some of the unpublished genomes must be attributed to those centers (links provided to primary project pages).
Some annotations were produced by J.Stajich - in particular all SNAP and Twinscan predictions. Some AUGUSTUS predictions (C.cinereus) were generated by Mario Stanke from initial annotations by J. Stajich, other AUGUSTUS training and predictions generated by J. Stajich. Genezilla training was performed by J.Stajich based on documentation from Bill Majoros. Some GLEAN predictions are done with the help and collaboration of Aaron Mackey (UPenn).
